This isn't a preference. It changes which method is correct, and picking the wrong one measurably costs you.

Only your best entry counts, so the brackets are built to cover each other: a champion one misses, another catches. With 20 entries in a 100-entry pool: 49% chance to win vs 35% for 20 independent brackets. One each in SEPARATE pools
Each bracket is judged on its own, so there's nothing to hedge. Every bracket is drawn to be individually strong. Hedging here costs you: 3.84 pools won vs 4.33 for independent draws (20 brackets, 10-entry pools).
